How does it know it's a transfer between my accounts?

From the account numbers, your name and repeating patterns. If something isn't clear, you confirm or change it.

What about credit cards?

They're separate accounts, with their own statement date. When you pay your card from another of your accounts, it counts as a transfer, not spending.
